Extrude Face Center Problem

Hi,
I'm currently trying the starwars jedi fighter tutorial,
it involves a lot of extruding, and here's a little issue:

when the instructor clicks the little blue circle to center the extrusion manipulator, it centers right in between everything he has selected, when I do this, it is placed at the center of the grid. is this a configuration problem, if so, how can I fix it?

edit: I noticed that it doesn't always snap to the center of the grid, if I don't freeze transformations, the point it centers to is translated in the same way as the object i'm extruding. I don't know if this matters.
