After Effects Rendering with Alpha

Hi all,

i exported an image sequence as a tga sequence from maya and i'm pretty sure it has an alpha channel (i should double check that?)

and i put it into AE and rendered it out and encoded it with H.264 at 1280x720 as an mov file
then i gave it to the chief engineer and he slapped it onto Final Cut Pro and it didn't have the transparency where it should have been

is it to do with the H.264 encoding that the alpha information was lost? what should i use to encode the output from AE?
