Well after trying a few things this worked. Dupe your proxy mesh and the smooth mesh. Do your UV mapping on the duped proxy mesh then transfer the UVs to the original proxy mesh, then transfer the UVs from there to the original hi-res smooth mesh. This may help you when selecting the faces for UV mapping. When you create the smooth proxy turn on "Keep" in the Smooth Proxy Shader Options section.
