Smooth Proxy Problem

Im working threw the Apache modelling tutorial and i am having a bizare problem with the smooth proxy command. When i run it it works fine and produces a smooth proxy version of my proxy mesh (the settings mean it produces both sides at once and aligns them correctly). If i pull a few verticies about the adjustments are made to the smooth proxy meshes however after i make a few changes such as cutting etc gaps start to appear in one of the proxy meshes (the other one always represents the proxy mesh perfectly).

Any sudgestions
