How does one place his 3D animation into a footage ?

Question: How does one place his already finished animation, to be incoporated into the real video footage filmed ?

E.g How does an Oliphaunt in LOTR appear in the film footage with humans ?

Any specific software or ways to do this ?

They use compositing software such as After Effects, Digital Fusion, Shake, Combustion, etc. You might want to check out our free video in the archives that explain compositing as well as a simple example of using Maya with After Effects...it's a classic:

Yes that video is a must. Also, you can use adobe imageready to import the frames and make gif animations.
