Need a Skinning 101

Okay -- I have a mastercheif and an elite skeletonned and ready to go -- unfortunately using automatic settings, when I move for instance a neck joint, the elite's nipples get pulled -- which looks quite painful. How do I control what a specific joint moves more accurately?

paint the weights of each bone... what its doing wrong is calculating the weights according to distance from the joing , so you can easily get verts attracted to compleatly the wrong joint.
