VIewport issue

Hello,

I have been a long time reader usually if I have a problem with Maya and I google the issue, it always leads me to this forum. I have an issue that I can't simply google because I am not sure what is the cause nor do I know how to explain it.

So usually when I am animating or attempting to the controller in the view port does not update the rig for example if I select the root on a bi ped and just move it down in the view port the controller will move but the mesh does not follow it. But when I go to the channel box and select an attribute and change its value it moves. If I were to move the controller then go to the channel box and change an attribute it moves but the values in the channel box still have values in them and if I zero out the channels the control is no where near the joint it controls.

The only way I have found to fix it is by deleting the prefs and Maya creating a new one however this breaks the plug-ins. I just have a 1 plug in which is poseDeformer. I only have the updated Comet Tools(which I downloaded from creativeCrash) as far as the scripts go along with various ones that I have created myself.
